Does Programming count towards the Bachaloria total?

The short answer

First secondary: no. It is outside the total, pass or fail, with 50 out of 100 to pass.
Second Bachaloria year: yes, if you are on the Engineering and Computer Science track and choose it over Chemistry. It is out of 100 and counts towards the 600 total.
Third Bachaloria year: it is not there. The Engineering track's third-year subjects are advanced Maths and advanced Physics.

First secondary: for everyone, outside the total

In the first year Programming & AI is for every student, in the Bachaloria and Thanaweya Amma, four lessons a week, with practice and the practical exam on the Qureo platform. It does not count towards the total, but you must pass it. See the first-year curriculum and the Qureo guide.

Second year: it counts, on the Engineering track only

In the second year each track has one specialised subject you choose from two:

Medicine and Life Sciences: Maths or Physics.
Engineering and Computer Science: Programming & AI or Chemistry.
Business: Accounting or Business Administration.
Arts: Psychology or a second foreign language.

So Programming as a subject that counts exists on the Engineering track only, and is taught six lessons a week.

How much of the total?

The Bachaloria total is 600. Programming is 100 of it, one sixth. That is exactly Chemistry's weight, so by the rules neither is "better for the total". The full calculation is in What the Bachaloria total is out of.
